I read the Episode I book a couple years ago, and the book elaborates on the prophecy much more than the movie does. I seem to remember it had something to do with midiclorians, microscopic things that live inside our bodies and are responsible for the Force. According to the prophecy, the Chosen One was the offspring of midiclorians, which explains why Anakin's father is never mentioned in the movies (Evidently, his mother was somehow impregnated by midiclorians, which explains why the Force is so "strong with him.") So, yes, Anakin is the Chosen One; the books leave little room for argument as to that point.
