You first have to get Caroline to tell you that her dad is the one in the docking bay. I don't think the game explicitly mentions it anywhere else, and your character has no reason to suspect, otherwise.

Also, a side point on the cat getting access to your room: the first time you go to your quarters after the cat has been chased out of the docking bay, there's alternate text for entering the room: "You pause when you notice the door has been left open. You peek inside, but it appears to be empty. The cleaning staff must have left it open after preparing for your arrival."

The funny part about this is that it might not (and likely won't) be the text on your first visit to your quarters, since it's only triggered after you stop by Docking Bay C to help out Philip. In this case Ken should be wondering if the cleaning staff has been in his room since he was last there (which I had decided is really what happens, to make the cat's entry plausible).
