This makes me think of a double-mirror view - you know, the view you get when you scrape a pinhole size opening in the mercury on the back of an old mirror and look through it to another mirror. What you see is a reflection of a reflection of a reflection of a...you get it. The double-mirror view creates an artificial reality with the only real element, your eye peeking through a pinhole, too small to see.

I believe the Architect is controlling the Matrix. He and the Oracle were the masterminds behind its creation as he mentioned in his talk with Neo. The Matrix was made to be self-sustaining but was "flawed" in that it had no effect on free-will. Thus Neo was considered an anomaly. Sounds like a feeble explanation for mutation or evolution to me.

Just my opinion.
