I can think of two posible explanations. Neither are without their flaws, but either one is enough to satisfy me until Revolutions comes out in November.

1) When part of Agent Smith was uploaded into Neo, perhaps Neo also acquired the power to control the sentinels. This would also explain why Neo could sense them.

2) Neo realized that the sentinels were part of the same system (a.k.a. the Matrix) over which he, being the One, had control. Therefore, he could manipulate then at will.
