That's a pretty good idea, but I'm not sure about it:

1) Before he appears to stop the Sentinels, Neo says "Something's different. I can feel them," or words to that effect.
2) An EMP should disable the ship that saves them. In "Enter the Matrix" (the videogame which was written and directed by the Wachowski Brothers and as such is basically as canonical as the films), the Logos sets off an EMP which leaves it completely helpless. Indeed, one of my big questions to be resolved at the beginning of the third movie is how the crew of the Logos (Niobe, Ghost, and their lame operator) gets rescued.
