After all, the Smiths posed no real threat to him. Why he doesn't just automatically kill the other agents earlier in the movie, I'm not sure, but perhaps it was part of their upgrades he mentions. It's worth noting, though, that Neo's powers still seem to be somewhat limited compared to what some people claim.

No and yes. Each time he flew, he had to pause for a minute -- almost as if he had to focus his energy and get ready for flying. There wasn't a chance during that fight that allowed him to have the two or three seconds required for him to switch to flight mode until he actually did.
