Well, when you give the move command it gives you a horizontal disc (horizontal in relation to the mothership, which remains stationary). Then if you want them to move up or down from that, you hold shift, and move the cursor up or down, while the horizontal cursor stays in one place. So you can move anywhere in the level. Sometimes it's a little hard, especially when you've got combat going on. Luckily, the ships do the fighting by themselves.
