You actually need to turn in all three plants (the cactus, the orange plant, and the yellow plant). When turning in the third one, you get the TSP manual.

The crank was used for opening the mine barriers.

The pot was used for conveniently carrying the orange plant. (Yet you use your hands for the cactus -- go figure.) I'm not sure what you mean referring to the cylinder. That's not a container, but an interior chamber in the HEEC area.

Nothing -- it's just a reasonable thing to try that was added in the game.

You use it to pry open a flap on the glass chamber in the lab.

Which names do you mean? I don't know what you're referring to. The "Chinese Remainder Theorem" and the other books refer to math topics related to solving the safe puzzle. It turned out to be not a very useful clue, like Sam mentioned before the game was released, because anyone who knew what the book titles meant would probably know how to solve the puzzle already, and anybody who did some research to find the connection wouldn't find it of much direct use for solving the puzzle. But anway, the book titles were left in for flavor text.

Also, about the wrench mentioned in your other post: there's only one place where you can get. I don't know what robertw was talking about, but maybe he meant that you have to *go* to three different places (and watch events unfold) before you can get the wrench.
