Actually, it might also explain how Smith as Bane was able to survive the machine attack on the hoverships. Also, seeing as Smith and Neo are 'linked' somehow, it's not that far-fetched to say that Neo has some form of control over the machines. Heck, maybe that's what saves Zion, if it really exists.

Also note that both Neo and Smith as Bane were in comas. It might take some extremely strenuous brain activity to exert the machine control (or even machine communication).
