I found the same thing. While it didn't *wreck* the scene (which I still think was totally cool), it was visibly fake enough that it brought me back down to earth several times during the fight. In fact, I remember sitting there thinking "Why does it spoil the fun when Neo starts looking like a video game character instead of a live actor, but it doesn't when I'm watching an obvious special effect such as 500 versions of the same actor on screen at once?" I don't know the details of how they do this stuff, but to me the multiple Smiths were seamless; the sudden "everybody just changed into a video game for two seconds there" moments weren't.
