This is something I actually think I can answer. First, may I refer you to the book The Case for Christ, which is an EXCELLENT book (I am ashamed I cannot remember the author's name, but it's well-known enough that any Christian bookstore will know of it without the author name) - the information I am attempting to recall came from there.
Anyway, the main idea I remember with regards to the geneologies is that both are the accurate geneologies of Jesus, just that one traces through Mary and one through Joseph. There are other ideas put forward in the book mentioned above, perhaps Monkeyman or someone else who has read the book more recently and/or is more awake than I am at the moment can put forth the other ideas for you. :)
