A sense of self is important to a humans psychie, so they would have to provide some way for the person to know what they look like. If the people never use their real eyes then the computer has to feed them what they look like. Remember, the Agent said that this isn't the first Matrix, the first was a Utopia, maybe included it that Utopia was a set up that everybody thought they looked beautiful, but they *knew* on some deeper level that that was not what they looked like. So when they created the 1999 Matrix world they had to include each person's true face.
