The crate is good for many many things. As you just discovered when you used it to obtain the key to the shack.
As for the hammer, the reason you haven't obtained it is simple: you haven't gotten anywhere near the hammer yet! (This is why trying to skip ahead will cause huge headaches. I know from personal experience.) :)
Go back to the Sage's world and see what new avenues that clear focus stone and wire clippers will open up for you.
