OK, I'm just going on memory here, but let's see... there are a couple of literary references from the movies:
Star Trek 2 - Khan quotes from Moby Dick whilst firing on the Enterprise
Star Trek 9 - that really scary duet from Gilbert and Sullivan's The Mercado
It is also referred to several times throughout ST:TNG that Picard is a fan of Shakespeare, while Data is a Conan Doyle fan (quoting from Sherlock Holmes regularly)
Can't remember anything from literature in the original series, and didn't pay much attention to DS9, Voyager or Enterprise... oh well.
