Saint Mary's ending (normal or secret, I don't know)

I've worked through this mostly on my own up until now. I have finished all the main tasks, and tried to walk out the gate, I've been on the roof, lost and subsequently found something that was there, and began putting together a recipie. First of all, can anyone tell me if I'm trying to do the secret ending or the regular one? Second, if this is the secret ending, do I even have everything I need to finish what I'm doing?

Disk with Virus
Hot-Wiring Instructions
Rust Eater
Soldering Iron

Beaker
Earthworm Sample
Juice
Sail
[Edited for Spoilership]

Eraser
Leaf
Screwdriver
Wire

If I don't have what I need, and I can't finish this way, can someone point me in a direction to get back on track to actually completing the game, please?
