Finding Neverland - The mother's death, and especially the part immediatly at the end, were sad, but also hopeful in a way. Just all-around emotional.

Matrix Revolutions - I think if I had to pick one *specific* part that was sad, it would be the part where the guy in Zion is in the robot thing and he gets a swarm of machines all around him that cut his face.

Serenity - One word: Wash.
